My honest advice is to focus first on Fantasy Springs, Journey to the Center of the Earth, Soaring: Fantastic Flight, Tower of Terror, Toy Story Mania, and Sindbad’s Storybook Voyage, then use the lower-wait rides to fill in the rest of your day.
Tokyo DisneySea is not a park where I like to rush blindly from ride to ride. The lands are spread out, the atmosphere is a huge part of the experience, and some rides are much more worth protecting than others. Mediterranean Harbor

Soaring: Fantastic Flight is the major priority here. Even if you have ridden Soarin’ elsewhere, the Tokyo DisneySea version has a beautiful original queue and still draws big waits. Venetian Gondolas and Fortress Explorations are better as atmosphere picks rather than first-thing priorities.

Tower of Terror is one of the best rides in the park, partly because the Tokyo version has its own story and mood. Toy Story Mania! is fun and popular, but I would not let it dominate my day if you have already ridden versions in the U.S. parks.

Indiana Jones Adventure is one of the park’s best thrill-dark rides when it is operating, so always check the app for current status. Raging Spirits is the park’s looping coaster, but I personally find Journey, Tower of Terror, and Indiana Jones more memorable.

Journey to the Center of the Earth is the Tokyo DisneySea ride I would hate to miss most. It has atmosphere, strange creature scenes, a slow build, and a final thrill moment that makes it feel bigger than a standard coaster. 20,000 Leagues Under the Sea is quieter and stranger, but I still think it is worth riding if the wait is reasonable.
What I Would Ride First at Tokyo DisneySea
If I only had one day at Tokyo DisneySea, I would protect the rides that either get the longest waits, define the park, or are hardest to replace at other Disney parks.
My rough first-time priority order would be:

For a first visit, I would focus less on doing every single ride and more on hitting the attractions that make DisneySea feel different.

Journey to the Center of the Earth is my top pick because the thrill is wrapped in a full adventure. Tower of Terror is the spookiest. Raging Spirits is the only looping coaster, but it is not the ride I would prioritize over DisneySea’s bigger story-driven attractions.
